I would play with the length of the brackets until the stock intake and carb fit, moving the engine forward and down as necessary. Once you have that in place, you should be able to run the chain over a roller; they're cheap and plentiful. Even a roller skate wheel would do the trick, although having someone machine a groove in it to capture the chain would be best.
You can experiment with hanging the engine lower than it is, as long as it doesn't contact the ground during aggressive cornering, at full suspension compression.
